Sky3DS « Users Guide - How to copy 3DS ROMs »
Currently you cannot copy 3DS game roms from the PC to the microSD card like copy-paste. A special Sky3DS Writer/Copier program is needed to transfer and properly format the game data. The process reminds me of how you would burn mp3 songs to a CD-R. At this time if the Sky3DS drivers and software are not installed on the PC a message telling you that the SD card is not formatter will appear if you try to connect It to the computer. (Do not format the card if you don’t want to lose the roms on it).

Plug in microSD card that you will use on Sky3DS into microSD card reader (or USD adapter)
Connect the adapter to an empty USB port on Your PC.
Download and install Sky3DS Software and Drivers.
Run Sky3DS Rom Transfer Tool on the PC.
With microSD card from the Sky3DS
connected to the PC burn 3DS roms to the SD card.
Take your Sky3DS flash card and put in microSD card with the 3DS ROMs.
Plug the Sky3DS cartridge with the micro SD card into 3DS console.
Power on your Nintendo 3DS with Sky3DS in it.
You can use the rom select button on the Sky 3DS only when the card is powered by the console.
The built-in LED will flash when the game rom changes to the next game.
Click om the game icon in 3DS to start it and play as you would play with the original cartridge with all the features preserved despite the game running from a 3DS ROM backup.

Hopefully Sky3DS team will simplify the process of copying 3DS roms to the microSD card so that in future we can drag-and-drop files into the card like we do with any other USB device or SD card.
When you turn on your 3DS (any version) with the Sky3DS in the card slot you have to push the button on the flash card to select the game rom – the blue LED light on the cart will flash and after a short moment a new game will show up on the 3DS display as if you had taken out the game card and swapped it for another original cartridge. From there on you can start the game and everything works normally as it should with all functions including Game Saves and Internet multiplayer support.
When you switch the game, only need to press a button to bring the card, blue lights, and after some time flashes while the game is displayed on the machine has changed, enter you can play, all functions including archiving, including normal use .
